Sure, knock yourself out.
[Key Hunter] Fire Bear: 2 SM: 5 + 2 Target: 19 [Success]
You are able to find the key to the locker and open it. Inside you find some small arms (2x Glock), a stun grenade, and a rather fetching looking hunting crossbow replete with tranquilliser darts; perhaps for restraining unruly passengers? Whatever the case, feel free to take what you like from the locker.
Your walkie-talkie suddenly buzzes into life, as does the walkie-talkies of everyone on board. Pete relays that an intruder is on board the train. This waives the perception check you would have had to take right now.
The door slides open and in creeps a man in a suit, armed with a silenced pistol. Ready for him, you get the first move. What do you do?

Use the crossbow with the tranquiliser darts. May as well - practice makes perfect.

Alright, we'll use your Perception for shooting vs. his Agility (the guy has 7 for all SPECIAL stats). So they cancel each other out. Also, for tranqs you need one headshot for take down (SM: 3) or two to the body for a takedown (SM: 5); which area do you target? (Best everyone specifies head or body or similar for target from now on; helps with SM calculation. If you just say 'I shoot him', I'll default to body shots).

[Anaesthattack] Fire Bear: 3 SM: 5 + 2 Target: 3 [Success]
You are able to score a hit on the man's torso, which will affect his ability to fight (-2 to all SPECIAL, bar Luck). Groggy, he attempts to fire back, aiming for the head.

[Dodging] Fire Bear: 19 SM: 5 + 2[AGL] - 1[Kev Vest] + 0 (En. PER] Target: 7 [Fail]
The bullet scuffs by your head, causing a slight concussion though probably lucky not to go ploughing through your brains. You lose 3 Perception for the duration of the train. Time to take your second shot though you can retreat if you'd prefer; that hit to perception will make shooting more difficult.

Dazed, I take out the stun grenade instead. I remove the pin and lob it at him.

Grenades are special, in that they only require a Strength + Perception check when being thrown at ranges greater than CC or short. It's just half a carriage, if that, so throwing is a given (only need an underarm for this one).
You throw the grenade at the agent, who suddenly gets a face full of light and noise..unfortunately, it would appear you have just thrown the grenade without any regard for your own senses and so take the brunt of its effects as well. You are knocked out cold, as is the agent. First to wake up wins! You can go first, seeing as your Endurance is higher.
Note that is he wakes up first expect a bullet in the head, so:

Now for the other guy:
[Daze Race] Agent: 3 SM: 5 + 0 Target: 2 [Success]
You awake first, but the agent is not far behind. Survival Time ends, so Loner no longer activates. What do you do now?

Question: Where did Blanka go? Is he still back in the cabins or what?
Regardless, I decide to use the crossbow again, this time aiming for his head.

I imagine Blanka is still sleeping. It took a bit of an injury in the last chapter from the policeman's gun outside the exploded weapon store, remember.
[*BOOM* Head Shot!] Fire Bear: 1 SM: 3 - 1 (PER) Target: 14 [Fail]
Your shot misses, probably because of the concussion damage you took from the bullet scrape. The agent now rises to his feet and charges down the aisle, looking to tackle you. You can either attempt to dodge (SM: 5) or turn his momentum against him and counter-attack, resulting in a KO (SM: 3).

I attempt to dodge. Should be more effective (ish) than trying to counter-attack...
Dodge(ball): 7
[By the way, what else is in this security carriage? Or does it just have the locker and nothing else?]

I'm sorry for being so impatient but I'm sure we're all dying to know what happened...
So... What happened?
